1. Fortran errors.
"(result 1 =) LHC@home - 2004-09-25 18:01:51 - Unrecoverable error for result v64lhc1000pro36s4_6557.33_1_sixvf_59578_2 (The session was canceled. (0xf0) - exit code 240 (0xf0))"

2. Multiple projects / multiple updates cause problems.
http://lhcathome.cern.ch/forum_thread.php?id=386
a.k.a. multiple projects 'borking' (swedish chef reference?)

3. Floating point issues.
http://lhcathome.cern.ch/forum_thread.php?id=181

4. 'boinc 4.09 with sixtrack 4.46 acting up'
http://lhcathome.cern.ch/forum_thread.php?id=436
I think this is a 'not updating' kind of bug.

feel free to add to the list.

Waving your hands and doing the 'These are not the bugs you are looking for' Jedi Mind Trick may have worked at the Seti@home beta, but you'll find that the CERN guys, the guys who invented the internet actually have the technology to fix things.

8. 0 second work unit
Mentioned in a few threads. Mentioned here http://lhcathome.cern.ch/forum_thread.php?id=364 for example.
